Wolverine travels to Japan to win the heart of the woman he loves, Mariko, but must first defeat her criminal father and his army of ninjas.
Logan, Wolverine, lives peacefully in the Canadian wilderness with Mariko Yashida. He proposes, and she accepts. Their happiness ends when Mariko's father, Lord Shingen Yashida, summons her to Japan. Despite Logan's worries, Mariko feels bound by honor to obey. She promises to explain later, leaving Logan uneasy and suspicious about her family and her father's true request.
Worried by Mariko's long silence, Logan goes to Japan. He is shocked to find Mariko supposedly married to Noburo Hideki, a wealthy crime lord. He also learns that Mariko's father, Lord Shingen, has lost standing; his yakuza clan's power is weak, and his name is stained by gambling debts and shady deals. Logan does not believe Mariko would leave him or marry someone else, convinced she is being forced. He begins to investigate, determined to find the truth behind her sudden situation and her father's apparent downfall.
Angry about Mariko's marriage and Shingen's dishonorable actions, Logan confronts Lord Shingen at his estate. Logan, confident in his healing factor and adamantium claws, challenges Shingen to a duel. Shingen, a master swordsman, uses a simple katana with great skill. He easily outmaneuvers Logan, who is unusually weakened by a mysterious illness that dulls his senses and healing. Shingen badly wounds Logan, leaving him for dead in a sewer, mocking his mutant powers as inferior to true skill. Logan's healing factor is severely compromised, leaving him near death.
Near death, Logan is found and rescued by Yukio, a tough but honorable female assassin and free spirit. Yukio takes him to her safe house and nurses him back to health. She tells Logan that Shingen is more dangerous and deceptive than he seems. Shingen arranged Mariko's marriage to Noburo to gain power and settle debts, using her as a pawn. This adds a new, mystical threat, as Logan fights not just yakuza thugs, but skilled ninjas who can vanish and reappear, using ancient martial arts and mystical powers. Logan eventually speaks with Mariko. She reveals her unhappiness and her lasting love for Logan. Driven by anger and a wish to free Mariko, Logan confronts Noburo Hideki and kills him with his adamantium claws. This act frees Mariko from her unwanted husband but further angers the Hand, who saw Noburo as an important ally and now increase their efforts to kill Logan.
Having faced many challenges and improved his fighting, Logan finally confronts Lord Shingen Yashida for a rematch. This time, there are no poisons or tricks. Logan, fully recovered and mentally disciplined from Yukio's training, approaches the duel with new calm and precision. He uses his enhanced senses to predict Shingen's moves and his adamantium claws with accuracy. In a brutal but fair fight, Logan defeats Shingen, proving that skill and honor can overcome cunning and tradition. Shingen dies, defeated by the man he once scorned.
With Shingen defeated, Mariko Yashida takes control of her family's clan. She vows to remove its criminal elements and restore its honor, showing strength and resolve.
