The story begins with Mark, Trina, Alec, and Lana, among others, living in New York City until massive solar flares destroy Earth. The flares cause widespread destruction, melting buildings, scorching the land, and killing millions. Mark and Trina, with their friends, escape the initial fire and find safety in the Appalachian Mountains. They form a small group of survivors, looking for supplies and trying to rebuild some kind of life. Alec, a former soldier, helps organize their defenses and resources. Lana, a nurse, cares for the sick and hurt. Their first goal is basic survival against the harsh, post-apocalyptic world.
Months after the sun flares, as the mountain survivors establish a fragile calm, a large, advanced airship, called a 'Berg,' appears. The Berg drops many darts onto their camp. At first, the darts seem harmless, but soon after, people get sick with a strange and terrible disease. The sickness causes extreme paranoia, hallucinations, and uncontrollable rage, making the infected violent and insane. Lana, with her medical knowledge, quickly understands how serious the situation is, but there is no known cure or treatment. The survivors name the disease 'the Flare,' and panic spreads as more people get sick.
The Flare quickly spreads through the camp, killing many and turning friends into dangerous enemies. Trina, Mark's girlfriend, gets infected. Seeing her slow descent into madness fills Mark with despair but also makes him determined to find a solution. Alec and Lana say they heard talk about a possible cure or safe place, perhaps further west. Driven by the desperate hope of saving Trina and others, Mark, Alec, Lana, and a few other survivors, including Deedee, a young girl they saved, leave their mountain camp. They start a dangerous journey across the ruined land, heading towards the rumored cure.
Mark and his friends face great dangers on their trip. They travel through burned cities, empty lands, and meet other survivor groups, some hostile, some just as desperate. They see the Flare's terrible effects, watching infected people do unspeakable acts of violence. During their travels, they find Asheville, a city that looks surprisingly whole and organized, seemingly untouched by the Flare. The city offers a brief moment of hope, with some government and order. However, their break is short as they soon find that Asheville also hides its own dark secrets and is not as safe as it seems.
In Asheville, Mark and his group become more suspicious of the city's people and their strange behavior. They discover the city is controlled by a secret group, later known as the early stages of WICKED, which studies the Flare. They find proof of cruel experiments on infected people, trying to understand the virus and possibly find a cure, but at a huge moral cost. The group's methods are harsh, and they care little for human life. This discovery breaks any hope the group had of finding a kind savior and instead shows a new, more calculated threat.
Through their investigations and fights with members of the group, Mark, Alec, and Lana learn the terrible truth: the Flare was not a natural result of the sun flares. Instead, it was a biological weapon deliberately released by the group. The sun flares had greatly reduced the world's population, and the group saw this as a chance to control the remaining survivors by introducing a new, terrifying disease. Their ultimate goal was to find and study people immune to the Flare, believing these 'Immunes' held the key to humanity's future. But their methods were cruel, using the disease to reduce the population and manipulate survivors.
As the group faces the truth about the Flare, they also make a surprising discovery about Deedee, the young girl they saved. She shows no signs of infection, even after being around the virus and infected people for a long time. It becomes clear that Deedee is immune to the Flare. This realization brings both hope and great danger. The group, desperate to understand immunity, quickly identifies Deedee as a main subject for their research. Mark and his friends realize they must protect Deedee at all costs, as she represents both humanity's possible salvation and the ultimate prize for the ruthless group.
With Deedee's immunity confirmed, the group's mission changes from finding a cure to protecting her from the organization. They try to escape Asheville, but the organization's reach is wide. During their desperate escape, they meet a former ally, Agent Jed, who reveals he works for the organization. Jed betrays them, revealing their location and plans, and tries to capture Deedee. The betrayal adds another layer of danger and sadness to their already risky journey, forcing Mark and Alec to fight not only against the infected but also against those who claim to work for humanity's future.
Cornered by the organization's forces, Alec, with his military training and strong loyalty, plans for Deedee and Mark to escape. He creates a distraction, sacrificing himself to hold off the attackers, giving Mark and Deedee a chance to flee. In a sad moment, Alec's heroic act allows them to get a crucial head start. Meanwhile, Trina's condition has gotten much worse, and she is fully taken by the Flare. Mark faces the painful choice of whether to end her suffering, a choice he makes to spare her more pain and ensure Deedee's safety.
Mark, now Deedee's only protector, continues their desperate escape. He understands that Deedee's immunity is humanity's last hope, even if it means giving her to the group that caused so much suffering. In a final, selfless act, Mark makes sure Deedee is found by the organization, believing her immunity will be studied to save others. He dies from injuries during their escape, but not before getting Deedee into the hands of those who will eventually use her to develop a cure. His death marks the sad end of his journey but the start of WICKED's efforts to find a solution to the Flare, hinting at the events of the main Maze Runner series.
