In a post-Metal Gear explosion world, a rookie agent named Raiden must navigate a New York Harbor superstructure full of strange villains, resurrected legends, and a hijacked president to uncover a conspiracy and a superweapon hidden in plain sight.
Former FOXHOUND agent Solid Snake, now working with Otacon's anti-Metal Gear group Philanthropy, infiltrates the U.S.S. Discovery, a stealth tanker under the George Washington Bridge in New York Harbor. His mission is to get photos of a new Metal Gear prototype, codenamed RAY, which the Marines are secretly moving. Snake gets past the ship's security, avoiding detection despite heavy rain. He reaches the cargo hold and photographs Metal Gear RAY, confirming it exists. But during a press conference by Marine Commandant Scott Dolph, Russian commandos led by Colonel Gurlukovich and his daughter Olga attack the ship. The tanker is badly damaged, leading to an explosion and the apparent sinking of the ship, along with Metal Gear RAY and Solid Snake.
Two years after the Tanker Incident, a new agent, Raiden, codenamed 'Snake' by his commander Colonel Roy Campbell, is sent to the Big Shell. This offshore decontamination facility is built over the tanker's sinking site. A terrorist group calling themselves the 'Sons of Liberty,' led by a man claiming to be Solid Snake, has taken the Big Shell. They hold US President James Johnson hostage and threaten Manhattan with a nuclear device if their demands are not met. Raiden's mission is to infiltrate the Big Shell, rescue the President, and stop the terrorists. Rose, his girlfriend and data analyst, and his former mentor, Colonel Campbell, support him.
After getting into the Big Shell, Raiden meets various Sons of Liberty members. He faces Olga Gurlukovich, now a mercenary working with the terrorists, and a mysterious cyborg ninja who helps him escape a trap. Raiden also meets Fortune, a woman with seemingly supernatural luck who deflects all attacks, and Vamp, a fast and resilient operative. A mysterious agent named 'Mister X' contacts him, giving him important information, but Mister X's true loyalty is unclear. Raiden's first goal is to find and rescue the hostages, including the President and other VIPs trapped inside the complex.
Raiden eventually finds President James Johnson in the Big Shell's core. Johnson reveals that the 'Sons of Liberty' are a rogue FOXHOUND unit, and their leader is indeed Solid Snake, but not the one Raiden knows. He also talks about 'Arsenal Gear,' a large mobile fortress designed to control digital information and manipulate society. Johnson explains that the Sons of Liberty plan to use Arsenal Gear to start a global revolution, challenging a shadowy organization called the Patriots. He also reveals that his biometrics are linked to a nuclear bomb, which will explode if he dies.
Raiden repeatedly meets a mysterious Navy SEAL operative who eventually reveals himself to be the real Solid Snake, using the name Iroquois Pliskin. Snake confirms that the 'Solid Snake' leading the Sons of Liberty is an impostor. The two begin working together, with Snake giving guidance and help, though he doubts Raiden's mission and his superiors' true intentions. Snake reveals his own goal: to stop the impostor and prevent Arsenal Gear's activation, which he believes is the real threat. Their alliance is difficult but needed given the growing crisis.
Throughout the Big Shell, Raiden finds bombs planted by Fatman, an eccentric, rollerblading demolitions expert who likes his artistic explosions. Raiden must find and disarm these devices, often under tight time limits, to prevent damage to the facility and the release of toxic materials. These encounters test Raiden's agility and problem-solving, as Fatman's bombs are complex and need careful handling. Raiden eventually confronts and defeats Fatman, preventing more explosions and getting important information on the Sons of Liberty's plans.
As the situation on the Big Shell gets worse, some characters' true natures are revealed. Revolver Ocelot, who seemed to be working with the Russian commandos during the Tanker Incident, reappears. It becomes clear that Ocelot is a master manipulator, playing all sides. He betrays the Sons of Liberty, showing his true loyalty to the Patriots. Ocelot manages to steal Metal Gear RAY, which was saved from the tanker incident and secretly brought to the Big Shell. He escapes with RAY, leaving the remaining terrorists and Raiden in disarray, complicating the mission further and hinting at a larger, unseen force.
The leader of the Sons of Liberty is finally revealed as Solidus Snake, the former President of the United States and Solid Snake's 'third brother,' a perfect clone of Big Boss. Solidus reveals his reasons for challenging the Patriots and creating a free society. However, a twist occurs: Revolver Ocelot, who had escaped, reveals that he is possessed by Liquid Snake's consciousness, Solid Snake's deceased twin brother. Liquid, through Ocelot's body, manipulates Solidus and the entire Big Shell incident as a trap by the Patriots, and Solidus is just a pawn in their plan.
As the Patriots' plan unfolds, Arsenal Gear activates. Raiden and Solid Snake find themselves fighting the massive fortress and its defenses. Raiden's support system, Colonel Campbell and Rose, start acting strangely. Their voices distort, and their advice becomes nonsensical. It is revealed that Raiden's entire mission, his past, and even his relationship with Rose have been carefully simulated and manipulated by the Patriots' AI, GW (George Washington). This is part of an experiment to create the perfect soldier and control human behavior. Raiden's reality begins to break under the psychological attack.
As Raiden struggles inside the collapsing Arsenal Gear, the Patriots' AI, GW, talks directly to him. It explains that the entire Big Shell incident was a S3 (Selection for Societal Sanity) Plan. This plan was designed to test their ability to control information and create an ideal society by filtering out unwanted data. The AI reveals that the Patriots are not individuals but an evolving, self-sustaining network of artificial intelligences. They have secretly guided human history for over a century. They believe that by controlling information, they can prevent chaos and ensure humanity's future, even if it means sacrificing individual freedom and truth.
With Arsenal Gear out of control and crashing towards Manhattan, Raiden and Solid Snake fight through its defenses. They escape the collapsing fortress. Raiden confronts his past and the simulated reality he was forced into. The scale of the Patriots' manipulation becomes clear. As Arsenal Gear crashes into Manhattan, causing widespread damage, Raiden and Solid Snake find themselves on Federal Hall, where the final confrontation waits. The immediate threat of Arsenal Gear is gone, but the larger conflict with the Patriots has just begun.
On the roof of Federal Hall, Raiden faces Solidus Snake in a final, brutal sword fight. Solidus, desperate to break free from the Patriots' control, fights to kill Raiden, believing it will cut his own connection to the AI.
