Haunted by a prophecy and lured by the kidnapping of his sister, Gregor must return to the perilous Underland to confront a monstrous white rat known as the Bane, facing treacherous waterways and reuniting with old allies to prevent an irreversible catastrophe.
Six months after his first adventure, Gregor is back in New York City, trying to live a normal life with his family. However, his baby sister, Boots, is suddenly taken from their apartment by an unknown creature. Desperate, Gregor follows the kidnapper through the grate in their laundry room, knowing it leads back to the Underland. He finds Boots safe but realizes she was taken to force his return. The Underlanders believe he is central to a new prophecy about a terrifying white rat known as the Bane, a creature prophesied to bring great destruction. Gregor is angry but understands he must stay to protect Boots and find out the truth behind the new prophecy.
When he returns to the Underland, Gregor is brought before the Regalians, who reveal the 'Prophecy of Bane.' This prophecy says that Gregor, the Warrior, must find and confront the Bane, a monstrous white rat, to stop a devastating war. The Regalians, especially the High Council, believe the Bane is a mindless killer and must be destroyed. Luxa, now a young princess, is also there and doubts the prophecy's interpretation. Gregor, still upset from Boots' kidnapping, reluctantly agrees to go on the quest, mainly to keep Boots safe and to try to find a peaceful solution, if possible, rather than outright destruction.
The High Council chooses a varied group to go with Gregor on his quest to find the Bane. The party includes Luxa, her bat, Aurora; Gregor's bat, Ares; the giant cockroach, Temp; and the rat scout, Twitchtip, who has an amazing sense of smell. Twitchtip is important because she is a rat, the same species as the Bane, and her unique abilities are thought to be key to tracking the creature. Gregor is cautious of Twitchtip due to the long-standing hostility between humans and rats, but he understands her importance to the mission. The group prepares to go into the dangerous Waterway.
The quest party begins their journey down the Waterway, a large and dangerous underground river. They travel by boat, facing many dangers, including strong currents, fast rapids, and scary water creatures like giant squid and deadly fish. During their travels, they meet a group of human-sized spiders, the Spinners, who at first seem hostile but eventually help them, giving them strong silk for their journey. The journey is full of tension, especially between Gregor and Twitchtip, as their species' history of conflict often surfaces, testing the group's fragile unity.
Following Twitchtip's incredible sense of smell, the party eventually leaves the Waterway and enters a large, complex maze of tunnels, the territory of the rats. They discover a hidden city of rats, far more organized and intelligent than Gregor had imagined. This discovery challenges Gregor's earlier ideas about rats as mindless beasts. The party must move through this dangerous territory quietly, avoiding detection by the many rat patrols. The tension between Twitchtip and the rest of the group grows as they go deeper into her people's domain, forcing Gregor to face his own biases.
After days of hard travel, the quest party finally finds the Bane. To everyone's shock, the Bane is not the monstrous, mindless killer described in the prophecy. Instead, they find a small, sick, albino rat, seemingly a mere pup, who is blind and appears to be suffering from a severe illness. This discovery completely overturns the Regalians' interpretation of the prophecy and raises serious questions about their motives. Gregor feels a mix of confusion and pity for the creature, realizing that the prophecy may have been misinterpreted or deliberately twisted by the Regalians for their own purposes.
